They love the fact that they understand each other and can talk about books. Rory doesn't have this kind of relationship with anyone else. Of course, Rory is still dating Dean, so that makes things complicated and awkward. The characters also experience some major drama when they get into a car accident and Lorelai is angry at Luke.
Jess and Rory kiss at the end of season 2, setting up their romance. Fans love many Rory and Dean-centric episodes but once season 3 rolls around, Rory can't hide her romantic feelings for Jess. Dean dumps her very loudly and publicly at the town dance marathon, and Rory and Jess can officially be together. Once Jess and Rory start their relationship, they do have some hard times, such as Jess skipping school and upsetting Rory.
It seems like as soon as they're actually dating, they can't get along quite as well, and with Rory finishing up her time at Chilton and headed for Yale, it's clear to Jess that he might not have a place in that world. At the end of season 3, Rory graduates and gets a phone call. She knows Jess is calling her but he has no idea what to say, and he takes off.
They never officially split or have closure. Season 4 sees Rory enrolled at Yale and learning how to be an independent person away from her mom and Stars Hollow.
Instead of pining for Jess or wishing that their romance had ended more happily, she really seems to forget all about him. She's distracted by sleeping with Dean at the end of the season and losing her virginity to him, which creates conflict as he's married to Lindsay.
The fifth season the show sees Rory moving on even more by starting her first real relationship after Jess. She doesnt do anything. Jess stares at Rory as he waits for an answer. I noticed how it did start to change a lot in the last season or so. The innocent sexual tension is all in the eyes.
Rory: It's all we do! Rory: It's all YOU do! He even tells her the plot of said book. Dean publicly breaks up with Rory, instigating a series of events that leads to her new Bad Boy and Good Chemistry relationship. She does all the talking, demanding to know what he could have to say for himself after leaving a year prior.
You wanted to talk, so talk. Rory's bracelet is a present from Dean for her 16th birthday. She does tell Jess goodbye at her graduation but she tells him they are over for good later in the next season.
Jess pauses a second. Eventually, Rory and Dean plan to get together after Rory attends a party at her grandparents' house where Dean is supposed to pick her up at a certain time. JESS: I love you. At least she knew who Dean and Logan were. Her mother agrees, and hands off the letter to Dean while he's working at the market.

Even after he leaves without breaking up with her, he chooses only to call her and hang up instead of explaining what was going on. When we see him again in Season 4, he's back in Stars Hollow, running away from Rory until he decides to chase her down and tell her he loves her before once again driving off — only to return later that season to ask her to run away with him.
He was clearly too reckless for her then; all passion and no rational thought. When we get to see Jess next, though, he's changed. He's found a little peace — perhaps, thanks to those self-help tapes Luke gave him — and some direction with his life. Jess shows up during Season 5 to show Rory the short novel he's written and to say he couldn't have done it without her It's Jess who actually gets her to go back to Yale after a disastrous dinner with Logan — a feat not even Lorelai could pull off — which should indicate something about their relationship.
With that episode, it's like the tables have turned and he's the one with the head on his shoulders, believing that Rory is better than the person she is pretending to be. It's why it's so sad that last time we see Jess in Season 6, it's so Rory can use him to get back at Logan for his indiscretions. A rather anti-climactic end for Rory's great love up unto that point.
There are a lot of us who want to see Rory end up with Jess: Fans who have always felt like bad timing was the only reason they didn't get back together, and fans that know the two were too young to make it work when they first met but hope now that they may be ready to give it another try. Ventimiglia officially being back for the revival surely makes those Jess and Rory shippers feel vindicated — even if Ventimiglia told E!
